It's on itch.io, but there's a mod here for "Remnants of The Past" I think it's a good story, it's big and the second game is already in development, even if it's not finished. I liked the lore, especially because the MC deals with imperfect "gods". Also the characters are well written, even if they fall into common tropes.
Now, on HG, there's "The Soul Stone War". There's lots of cliches on this one, the MC starts very weak on the first book and relies a lot on their companions for help, but less so on the subsequent ones. I liked the way I could see myself playing through some of the quests in a tabletop RPG (with a lot more "screwing over the plot" from the players, though ).
If you have patience for waiting for sequels (tons of it) there's "A Mage Reborn". The second game's WIP was on hiatus last time I checked and the premise is relatively simple, but what's interesting about this one is the angst of your friends' betrayal and the political plot that is established on the first game (though it's still too early to say how well developed this plot is going to be).
Speaking of political plots there's my absolute favorite, "Pon Para" 1 and 2 (though I don't know the current state, if there is such information online, of the 3rd). I love this one, it's pretty stat-heavy, but has a very interesting premise and lore. It's on a world that is going through a Bronze Age, but there's remnants of a more advanced civilization around. It's also walking slowly towards it's own destruction.
There's also "Unsupervised" if you like superheroes comics, more specifically, their sidekicks. There's lots of choices and your MC can control time (my favourite power). It's reasonably big, but it's an introductory game, so there's not a lot of action.
If you like solving mysteries there's the Evertree saga. Keep in mind my 6 year old niece could solve these mysteries, though. Anyway, I kind of like it for the same reasons of Soul Stone War and it's a bit different, with the investigation, which feels like a bunch of side quests.
Since you're a fan of Wayhaven, you might also like "The Fernweh saga". In my opinion it's, Wayhaven, but better written, but I may be biased, because there's a horror spin on it (nothing truly scary) and I like horror. Only the first book is done, though.
If you like relationship focused stories (romantic or otherwise), I recommend "Fields of Asphodel". It's a cozy spin on the Greek myth of Persephone with loads of customization options. Just keep in mind it's cozy to the point of lacking conflict, sometimes.
There's the Keeper series which, in my opinion, is nothing to look at. Think Harry Potter, but better... except being better than Harry Potter isn't much . It's long, with lots of choices and there's three books, though. "Witchcraft U" is a standalone who's very similar and also reasonably long.
To finish there's Werewolves 1,2 and 3. This one is finished and, while I don't think it's outstanding (much like "The Soul Stone War"), it discusses segregation with a tad more respect than certain ableist authors (*cough*Zachary Sergi *cough*).
As for WIP's there's College Tennis, which may seem boring but has actually tons of choices and is very long and the matches are surprisingly fun.
"Wayfarer" (on itch.io) has great plot and lore and even a D10 rolling system. I highly recommend it. "Bladeweaver" is a bit similar in this regard, if lacking the dice rolling. Both also have a somewhat grim setting.
Shepherds of Haven is both on CoGDemos and itch.io and is already full of choices and customization. Your character is a mage in a world where magic isn't well regarded.
The Exile is also very grim and, since you like Fallen Hero, I think you'll love it. Again, big, lots of choices and I think you'll like it, trust me (said a stranger on the internet ).
The last one is more of a personal recommendation, but anything by Cvlutos (on itch.io). There's a lot of customization, so much that I think the games will never be done. You can even choose if you have autism, ADHD, OCD, etc. The fact that I have all three in no way contributed for my love of their works... no way .
All the games I cited have mods here, just keep in mind everybody tells me I'm hypercritical, so take my opinions with a grain of salt . There's more, but I already wrote a lot and don't want to bore or annoy you. I hope I didn't make too many mistakes (English isn't my first languages) or told you of games you already know. thanks @Είδος your input will help me build a good list. And, I actually played Werewolves a long time ago, and even if some stuff was fairly linear, I absolutely adored seeing the story variables and the concept of werewolf culture.
If you don't mind visual novels, my new obsession (other than the previously mentioned I, the Forgotten One) is Scarlet Hollow, There's also Parasitical if you don't mind uh.. gore (you're part of a bunch of humans who literally live INSIDE something)
