You don't even need to let him whip the retainers(Since banning Whip increases Retainers molare significantly).
Basically:
1) Be polite with him in the chapter 3 after winning the race. Be polite with everyone, to be honest. Politeness and Patience are two virtues you must carry with yourself regardless.
2) When Scholar Taio is interrogating you don't keep in silence. This will make Bo Lo be tortured too and that reduces your reputation with him dramatically. So either tell the truth(Recommendable. Always be honest) or successfully lie to Taio.

This will already be enough to make Bo Lo fight in the Suon event.

3) You can ban Whip normally but the next step is mandatory on that case:
4) Train him in the 3-day trip until Nanhou(Post Harehama). This will increase his combat prowess and also your reputation with him so he will help the twins in the Rabbit trial normally and also ask to train with you in the Mist Chamber.

Speaking of Bo, am I the only one having trouble getting him to cooperate recently? I let him whip my retainers and told him I wouldn't scream technique names but I still can't get him to fight against Suon's disciples/help out during the trials.

What else can you do to get his rep up?

I don't know exactly what the choices are, but what I usually do is:

start shouting the names of the techniques

tell him to go easy on my men (and I pass the honor test)

make him fight the woman from the Infinite Beating Sect

train him (during the 3 days we spend at sea)

and take advantage of the fact that I tricked Mao to stay in the clan without actually being in the clan

and I never had problems with Bo

Honestly, I still prefer the extra retainer morale, especially since it's nearly impossible to lose to Scholar Taio regardless of the difficulty increase. But this isn't the only way to make Bo Lo chill anyway, just what I do.

That is fair, I'm personally more willing to sacrifice some retainer morale to get him on side than change my entire plan up to ch 5.

I'll see if being polite to him about the race is enough to edge my way to him cooperating. I'm already getting some cooperative Bo scenes (him taking the orphanage lady's advice seriously), just not getting past the actual rep checks for some reason

Does letting him, or even helping him, whip the rowers only alter the relationship with Bo? (I remember that when this game was still in Dashingdon, choosing that option added a variable to the code, but it never did anything.)

I usually always get 2 deception to lie twice to Taio( if you play Mido or Aoy then you can decrease the third lie check to 2 too)
Afterwards I get merchant ships to get serpent's gaze technique which gives +1 passive deception.

3 Deception is needed to have Leona fight in the wager (or light element)

And 3 for Mao too since I like telling Mao about our mentor. Who knows what he is going to pull later with that knowledge.

Man, i love the "this whole operation was your idea" scene. One of my favorites in the entire game. Barely ever done JDF runs because it made this scene impossible to get.

Yes. The only requirement for deception increase is having less than gong (who has 3). You still get the tech.

Also the unique weapon from manzo increases deception, just in case anyone needs a push for 5 deception.

Yes. That's why asking commerce lectures from Foreman Gong is the best option in my view.
+1 Deception. A technique that passively reduces the price of anything buyable by 10% & Increases your persuasion by 1. Also a Skill Path Manual.
The Belt we can craft a better one. The Weighted cloth is actually a Artefact rather than a Outfit and we also can get the Waverunner armor that has the same base increment(9) if we are human/be polite with Magistrate Fuyu.
(Also we'll be able to eventually craft a better Weighted Cloth. With 9 base value too I imagine).
The Yin Crate we can obtain in the Stallion Trial.

It's an accessory I think because it's not full body clothing. According to it's description since I'm assuming you're referring to the flowing weights of the lantern king it's something that only needs to fit around your arms unlike normal weighted clothing that's full body.

You can be extremely upfront about the harem thing. Kosuke forgives you, Leona doesn't give a damn, Desdemona can be convinced, and you can sleep with Leona on live camera during the trials.

So yeah depending on what you do there's no way they don't all know it already. Anyone getting on with MC should know what they're getting into.
